The game-winner came seconds after Barnes had fouled Draymond Green with 3.1 seconds remaining, a sequence that nearly cost the Spurs their first win in four games.
Green converted both free throws to tie the score at 111, but San Antonio inbounded quickly and found Barnes on the left wing for the decisive shot over Jimmy Butler.
The victory snapped a three-game skid for the Spurs, who improved to 33-47 on the season.
Golden State dropped to 47-33 and lost ground in the race to avoid the Western Conference play-in tournament.
Barnes, facing his former team, finished with 20 points on 6-of-9 shooting from beyond the arc and added four rebounds in 35 minutes.
Keldon Johnson played a critical role off the bench, scoring 21 points including a go-ahead layup with 11 seconds left after tying the game on the previous possession.
Stephon Castle matched Johnson with 21 points of his own and chipped in five assists in nearly 35 minutes of action.
Jimmy Butler led Golden State with 28 points, including 13 in the final period, and connected on 16 of 17 free throws in another high-volume night at the line.
